i would say that the aliens that the boys worshiped showed up and vaporised everything......

seriously...(my opinion) trees were used to build and house the workers, the island being so secluded hindered the natural pollination on said trees by the normal suspects. being volcanic limited the island to mangroves i think anyway. pretty easy.

Personally I would say with people that size running around and no bathooms in sight...

The trees likely all died off from too much urea in the soil surrounding them.
